Hi Alex,
The scanner is already calibrated at the factory. Unless you're encountering anomalies (warped objects, for instance), there's no need to recalibrate the scanner. The process is quite tedious, and isn't generally exposed to the end user.
The turntable, on the other hand, has a calibration process that needs to be undertaken each time you reposition the scanner/turntable setup. There's a prompt whenever you do a turntable-enabled scan.

Concerning calibration... The card holder allows for vertical and 45 degree angle. How go we choose which orientation for the best results.
@Tom Meeks I can confirm it does not like the card to be too straight on. I've had the turntable calibration fail a couple of times when I was scanning from directly above and laying the card flat on the turntable. But it tells you that and repeating with it in the 45° holder produces solid results.

Concerning the full calibration, I've done this twice (the second time was just to see if I could do it better), but I figured I could give a tip on how to speed up the process.
The first time I did it, it took me close to 2 hours. I had the scanner sitting on a table pointing away from me and I was attemping to look at a screen and reposition the large card. That method was pretty arduous.
The second attempt took about 20 minutes. I positioned the scanner on a full tripod at eye level pointed directly at me while I sat in a chair with my computer screen in direct line of sight. Holding the card up in front of me made the process much faster and more comfortable.
